I get a lot of recommendations from readers for online and e-books. I don't read online books, so I can't speak to the quality of those listed below.
Gormglaith, by Heidi Wyss. Radical lesbian separatist science fiction set in a plausible future with a Celtic bent.
Torakar of Mars, by Den Valdron. A novel in the tradition of Edgar Rice Burroughs, which has a strong lesbian theme.
The Women of Woden, by Robbie Collins.
In Her Name, by Michael Hicks. Home of "In Her Name," a futuristic fantasy/sci-fi novel by Michael R. Hicks. Check out the first four chapters free! One of the central characters is a lesbian.
Periphery: Erotic Lesbian Futures, ed. by Lynne Jamneck.
Out From it All, by George W. Morrison. Could a space colony be a venue for radical lesbian feminism?
